Lots of sync adjustments and yellow triangle, variable frame rate?

Using VRD TVSuite v5.4.84.771
Getting a lot of sync adjustments for this video when trying to cut portions and save as H.264 TS which results in a yellow triangle.
Trying a QSF results in Video resync frames removed: 9634, Audio resync frames removed: 8
Original is an H.264 TS captured using the Beta Channels DVR on a TVEverywhere 1080p channel. https://community.getchannels.com/t/new-tv-everywhere-support-beta/17405
I'm thinking this may be variable frame rate as MediaInfo says.

If you send the log file (accessed from our help menu) to support we can check if it's really variable frame rate. Media Info often reports VFR when just a few frames are off.

Uploaded logs and sent email.
Logs are from opening the source file and saving without cuts, using same codecs as original H.264 transport stream.
